My chocolate habanero is only this size after 2-3 months(from seed), and it started growing flowers, should I remove them?

No. Let them grow, let them fruit. It’s a plant, that is what it does.

Depends on how long your growing season is, but for like 95% of situations I would let it produce those fruit. It can take a pretty long time to actually produce and ripen and given that it’s already mid summer, I would just let it rip so that you get some harvest, rather than just a big plant with lots of leaves and no fruit.

Never remove flowers, the plant will continue to grow in size as long as there is sun and nutrients available while producing fruit.
