When I have seen that on the peppers I grow, it’s due to pests like Leaf-Footed insects, or being diseased. Either way, those rotten spots tend to get moldy.
Cut a few open and check the interior. If most of the peppers look fine other than those specific spots, you can cut them out and eat the rest. Personally I would only do so if you plan on cooking them to food safe temps. If the inside of them looks like it’s also spoiling, just discard them.
In case you grow your own or have any size garden, throw them away in the trash. If it’s a disease, it could spread to other plants.
