What are these and can they be avoided?

I made a salsa with guajillo and árbol chilis with tomatoes, onion, and garlic. I boiled everything and peeled the tomatoes. The finished salsa has these hard waxy skins in it and I’m wondering if anyone knows which chili they might be, and if there’s something I could do differently to keep them out of future batches.
